The software for that USB part can slow it down, so I don't know what the maximum throughput is. The baudrate is not really used, it is kind of free running over the usb cable. The Arduino Leonardo does not use a usb-serial chip, but uses the USB part of the ATmega32U4. Test if you have done it right with : Serial.println(F_CPU) To make delay() and millis() work, you could make a new board definition in boards.txt to set the right frequency.
